The first time you properly encounter Cipher is in Pyrite Town. When you first arrive there, you discover that the town has been taken over by Cipher. In the town, the residents are angry and want the Cipher peons and Miror. B gone. Through the town, battle through the warehouses and the caves defeating tainers until you get to the cave

In the cave you will find the admin that has taken over the area, Miror. B.

Location: Agate Village

When you reach Agte Village, you will learn about the Relic Stone and the way to purify the hearts of the Shadow Pokémon. The problem is that Cipher are in the town and want to prevent you from accessing it and intend to destroy it so Shadow Pokémon can never be restored.

With the help of Eagun, the mayor of the village and Rui's grandfather, you can get to Relic Forest and face off against Cipher in order to stop their plan

Location: Mt. Battle

Having gained access to Mt. Battle, you can enter the facility in order to compete and try to get the top. However, once you reach the 10th platform, you will find the Cipher Admin, Dakim threatening the head of the current level of Mt. Battle, Vander, to give him the Time Flute. You battle Dakim to protect him.

After the battle, Dakim says he is retreating to Ein's lab and drops an F-Dis. Vander returns with you and gives you the Time Flute, a key item needed to help restore Shadow Pokémon.

Location: The Under

The next stop is The Under, an underground city led by a woman called VEnus who claims their are spies within. As you go through the city, you will find Nascour talking to Vinus with Ein mentioning how they're working on the strongest Shadow Pokémon.

Keep investigating and you will find Silva who has been kidnapped by Cipher after finding that Cipher have been smuggling Shadow Pokémon into Pyrite Town from The Under. Keep investigating and you will find a UFO that can be activated to turn into a platform. which takes you to Venus' broadcast Center where Venus will be found.

Defeat her and Venus runs off requiring you to chase her.

Location: Shadow Pokémon Lab

Chasing Venus leads you to the Shadow Pokémon Lab, a lab run by Ein to create Shadow Pokémon. With the Card Key to gain access, you can explore through the building defeating Researchers along the way. Once you have cleared the grunts you will find the DNA analysser. Put in the DNA samples you found in order to get a code to unlock the door where you can find Skrub. Defeat him and you will find Ein who is clearing data from the lab to move operations elsewhere.

Your goal is to battle through the Colosseum. However, as you wait you find trainers in the waiting room. Defeat them then you eventually face off against Gonzap, the head of Team Snagem who has been working with Cipher all along

Defeat Nascour and the final boss will appear, Evice who has a Shadow Tyranitar. Defeat him and Cipher is stopped and you can pick up the pieces afterwards. Realgam Tower then turns into Orre Colosseum
